My D100 had a focus problem (I should say my second one, as the first D100 was just fine) and I sent it to Nikon. They fixed it, adjusted the flash and a few other things, it's fine now. The D100 doesn't have the same focus module as the pro bodies and doesn't snap focus like my F5. I have also noticed that the center bracket is the most accurate of all of them and even at that, the actual point that locks focus is slightly below and to the right of the bracket as it shows in the finder. You can do a few quick tests to find out where the actual focal point is in relation to the bracket indication.
